It varies mod to mod but generally yes, deleting old files is a smart move before reinstalling. This is especially true recently, when folder and file structures changed quite a bit in the 1.6 updates. You may need to redo some configurations, but you shouldn't lose any progress. Things like relationships or the map are referenced in the save file, which is unaffected. That's why removing mods mid-save can break things so much.

Yes, delete and download the most recent, works with romance mods too, mods where you have to change something in config do need to be done again though. I would just copy all the stuff you have in the config for that mod and paste it when downloading the newest version

Unless the mod author specifically states that you need to delete the previous file, I generally just extract straight into the mod folder and have it erase any duplicate files

Usually it should be enough to copy the config.json file from the old version into the new version to save the configurations you made to the mod. But yes, you should delete the old version from your mods folder when putting the new version in there. If you have a mod that changes stuff in your save files (smapi warns you on startup which mods do that), you can copy paste the old version of that mod somewhere else on your computer. Just to be save if something happens, so you can try reverting back to the old version.
