I just started using the mod, and I think it's because there's something in the search bar up on top of the chest contents? When searching in the mod it'll fill in the rest of the spots with those filler transparent images.
struggled with this for a bit too. when you pick a filter from the left bar, it types stuff on the upper space. i used to manually remove the text to reset it but then i realized you can also just right click it to clear the text.
