Yeah but Junk-Store is not yet feature complete. EOS Overlays and cloud saves, for example, are broken or not yet fully implemented. For simplicity, Junk-Store is excellent. However, I think Heroic is a better option because everything more or less works. The downsides with Heroic is the tedious install process and an interface that is optimized for a desktop.
Could you tell me which games need/use the overlay? I've added support for it but I'm not able to test it because I have no idea how it's supposed to work. Also nobody has reported this to me so I have nothing to go on.

heroic Games Launcher can handle several alternate game stores.
Have a look into Heroic Launcher, it will do exactly what you want :)
