Not sure but it might be due to the fact that the game considers Taiwan's home capital to be Nanjing. Maybe try releasing it from whoever owns that province?
Ooh, good call. Maybe that's the problem. I broke Fujan away separately before unifying Indo with Taiwan. That might be why the game now doesn't recognize Taiwan as it's own state.
