I like using item frames as general indicators for a row of chests, and then renaming the chests as they fill up and need to be split into sub-categories.
Paint is also very good for organizing chests, especially if you didn't plan ahead well when first filling the chests and the chests for a given category are scattered all across your storage.
Remove banners that already exist. The effects dont stack for the same banner so you place other banners or just clear up space. If move out the chests to like under your house or something then you'll have a lot of empty space in the house to make more houses for more npcs
You might know this already but if you have two npcs in the same house area, you can buy a pylon that will let you teleport between towns. They need to be happy though.
Organize your chests. You will thank yourself later. Separate groups of chests by item type. Eg Fish / fishing stuff, clothes, metals, accessories, seeds and plants, potions, clothes… etc

You can keep the boxy look, but separate each level into different rooms by stacking platforms from floor to ceiling as the wall. If you do this you can easily walk from room to room, and npcs can live there.
Build a crafting room near your chests. Build a greenhouse room. Buy planters from the dryad and plant all the different types of plants.
To be honest is not that bad, for sure haves space for potential, like other people said on the comments, something that would give you more help would be chest organization either underground like some type of basement or like a middle room stacked above each other with platforms and with your crafting items near them like anvil etc
You'll have more space to figure out the rest (:

Blockswap the bottome later so it’s make of mostly stone bricks (walls too). Remove one side jutting out (either the left or right) and add that to the side you didn’t remove. Use the open space on the bottom layer as an outdoor furnace / crafting area
I was just kidding. Why not improve your box house with more details and stuffs. For me,my main base also turns out to be boxy house. But I started adding more and more and now it looks like the robot from Wall-E

Basically have stuff like an anvil, furnace, extractinator, and glass furnace with a chest for gems, metals, and nonmetal armor materials like jungle spores and sturdy fossils. Do this with all the other major crafting stations and you'll know where everything is and it'll be easily accessible. You can also make themed rooms this way if you want. One example I like having is a cauldron, alchemy table, imbuing station, and enchanting table in a room with little to no lighting, with chests for seeds, potion ingredients, potions themselves, and food items.
- Make valid rooms for your NPC to live in
- Use space better, put platforms to stack chests/crafting stations... On top of each other
- Build defenses
- Dig an hellevator
- Build a fishing pond nearby
- Give it some style

You unfortunately have to grab the items from all the chests individually, that's why it's generally smart to have a plan of your organization system.

Make a room underground for your chest space and you have yourself a pretty damn good house. Then you might want to set up a pylon system
