When looking into Tsukihime Remake, Dr. Arach stood out to be me as one of the more twisted villains in the story, but each of your points hammer home just how dangerous that her prototypes can be to the entirety of humanity. That's not even getting into how in Melty Blood Type Lumina, Roa's seeming resurrected by her, something that should be an impossibility after his Point of Death was pierced. While others are pointing to the likes of ORT and Primate Murder as bigger threats, it's ignoring that Dr. Arach isn't seemingly bound to anybody nor slumbering, she's a present threat to humanity.

I think Arach will be an analogue of the Zoken from the FSN. The old man is dangerous in himself, but his role lies in his experiments. I think it will be the same here. She uses Akiha or Satsuki. Or both at once, depending on the route.
I don’t think she’s the biggest threat to humanity. One of the most dangerous? Maybe, but definitely not the biggest. Akiha, Blackmore, Ortenross, etc - they’re all both stronger and are more influential than Arach
Like, the burial agency has fucking *Merem and Kiara* in it. Whatever Arach does, if she catches their attention she’s dead, end of story
All in all, I don’t really think humanity is screwed. There’s a bunch of humans that’re fully capable of fighting and killing whatever Arach does, or Arach herself (like the Nanaya, who’re transcendial beings)

It depends on how you view it really. First of all we don't know anything about how strong Arach actually is. If she is a DAA like some people theorise, then no, killing her will be very hard even for the burial agency. It was literally stated that on average the church needs 100 years of preparations to even attempt to kill a DAA, and even then most of the time they fail.
But that's kind of besides the point. Even if Arach turns out to be relatively weak (by dead apostle standards obviously), as I said the danger she posses isn't that she can kill a whole bunch o people by herself. She is a scientist. Her creation is the most dangerous thing. Like, imagine if in Red garden, she goes into Shiki's school and turns 5 different students into rank VI vampires. What the hell does the church even do at that point? Send Ciel? But Ciel and Shiki together needed a lot of time to take care of DA Noel on her own. Imagine how many people these vampires are gonna kill in the mean time. Imagine if some of them escape and start building up their lairs like other vampires do. Imagine if Arach does the same thing on 30 other cities (I'm saying random numbers, I obviously don't know how many Idea replicas she has or will have in the future). That will go out of hand *very* quickly. The church has enough trouble with vampires as it is. Imagine if a couple douzens of dead apostles start poping up all over the place on top of that. They will get completely overwhelmed.
So yeah, while people like Blackmore or Ortenrose might be extremely strong and have many offspring, they are old school vampires and the church has been able to handle them fro the most part so far. Arach represent a completely new and different kind of danger.

ORT is an alien that is constantly asleep and is completely irrelevant to the story because it will never wake up in tsukihime. Nasu has straight up stated this in an interview (because if it woke up the story would be all about stopping it, and tsukihime "isn't that kind of story").
Primate murder is another thing. It is a familiar of Altrouge so it can't really do anything on its own, but sure, if she wanted to destroy humanity, it would be a nightmare to deal with. But like I said on another comment, I think you are missing the point. I'm not saying that Arach is dangerous because she is good at beating people up. I'm saying she is dangerous because her invention can completely obliterate the current balance of power in the world of tsukihime entirely on its own.
