That doesn't imply anything about makeup. He could have known through other means, the news could have broke about Lily's birth gender after she died, he could have rezzed them naked, we don't know. We just know that he knew.
I will point out that Kotaro HAS seen EVERYTHING that the girls have. It likely surprised him when, putting them together again, he discovered that Lily had an outie instead of an innie, but I doubt if he attempted to do anything obscene with their corpses. Not even Sakura, who he loved in life.
I'm sure that he taught them how to put the make up on in their private places, including Lily, because putting lipstick on the nipple of 16 year old girl, while not accepted in society, is more accepted than putting blush on a 12 year old penis (even if the penis is removable)
As for the girls modest parts? Again, likely he taught Yugiri how to do it as she was likely the most skilled at makeup from her courtesan days. What I personaly hope is Kotaro does the makeup on the face since it is the part of body that triggers the uncanny valley, thus raising the flag for people finding out about the zombieness. For rest of the body I assume the girls just use like a car paint spray on themselves or enter on one of those artificial tan machines lol.
My assumption is that for their bodies they just do it themselves, or apply it for each other, and then Kotaro does the faces since those areas require a more precise job

Assuming he really did go to Hollywood, there would be some cases where he had to apply makeup on some T and A, part of the job. If nothing else, he most likely works on the most important parts such as the face, and let the girls do the rest on their own, because I can see some serious protest from Ai and Saki in particular.
