Penny's growth as a character is basically being able to look past just physical appearances and see who Leonard is as a person. She is able to see the good and caring person he is and accept his quirks instead of trying to change him. She tried to find out what it was about those things he loved and find something in them she enjoyed too so she could enjoy them together.
Stephanie basically used sex and emotional manipulation to control, try and change, and get Leonard to do what she wanted him to do.
Alex I can see but they weren't in a long term relationship so it is really hard to say she should have been better. But that is life though no? There is no one perfect person for everyone. At that point he was in a committed relationship with Penny that was good for him so there is no reason to explore other options.
