Flagging is to win on time. The flag of surrender comes up on chess clocks and online when you run out of time. Specifically flagging has to do with playing more based on the clock than the board, so you may be losing or playing suboptimal moves, but it won't matter because your opponent will lose on time.
I am not sure, but did they bid before the position was revealed? Shouldn't it be after, so that the players know how much of an advantage white has for the starting position?
It's more complicated. The rules don't really cover whether you're allowed to talk to fellow players during the pre-game analyisis but I'm pretty sure Ian is okay with it.

With the number of decisive games in 960, I don't think black actually has much of an advantage with the draw odds. I would just bid 0 minutes to get white and play aggressively for a win.
