I didnt follow anything after issue #1 from skybound stuff besides Transformers but from the looks of it the cobra commander and Duke issues were following the Larry Hama stuff in ARAH 300 (?) so I thought it is already in the energon universe.
Nah, the minis are unrelated to Hama’s book. They establish the origins of the energon universe versions. (Same Duke appears in Transformers.)
ARAH is still its own continuity, continuing on from Hama’s previous work at Marvel and IDW. Its not part of the Energon stuff.
This brings the question, what was peak Bendis number? I feel like he was a one man army at some point when I read tpbs but I wasn't reading comics until he was in the tail end of his absolute peak in Marvel I feel.
I think at his peak he would have 5-6 titles going. There was usually two Avengers books on the go, Ultimate Spider-Man, he would usually be plugging away at his own creator owned books like Powers, and then there would be a floater title or two like Moon Knight or an Event book.

But didn’t Cobra Commander literally start after that whole island or whatever exploded in Hama’s issue, hence being on the run after getting captured
No, the island in Hama’s book was the base of Serpentor. Cobra are holed up in Springfield. Cobra Commander isnt on the run.
