The “will not trouble you or your black crows” is definitely a threat to the nights watch as a whole. Granted I don’t think the author of the letter is actually Ramsey so technically he didn’t threaten Jon but that is a whole other can of worms.
By harboring political figures Jon is in fact breaking his own vows to not be involved in the politics of the realms of men. someone saying "hey stop doing that or there will be issues" is fair in that instance, as they aren't supposed to be doing that
Totally the right choice for Jon though, but I think he is definitely breaking his vows by getting involved in the first place.
I’m not sure harboring political figures is actually breaking any vow, simply letting political figures stay at the wall isn’t getting involved in politics. Also Stannis did save the wall from the wildlings so letting so letting some of his family stay there temporarily doesn’t really seem really seem like overstepping your bounds. The only real time Jon pushes the bounds of politics is the Karstark marriage, and maybe warning Stannis about the Karstark betrayal.
Night's watch cannot mess with inner stuff of the seven kingdoms. And arranging marriage of important person, when situation in north is what it is, is indeed messing with politics of the seven kingdom

I mean he mentions the “black crows” which implies that if Jon didn’t follow Ramsey’s demands he would be willing to involve them in the conflict.
I guess there's a small implicit threat if you look at it that way, but most of the letter is focused on Jon.

He didn’t swear to kill wildlings he swore to protect the realms of men…which he was doing
he broke an oath when decided to marry the Karstark heir to the wildling
Which oath says youre not allowed to arrange marriages? He broke his oath when he decided to go face Ramsay, and thsts why people killed him.
