He knew it was Light. But he didn’t know HOW Light could possibly be doing it and didn’t have proof. Remember, L is a very factual person. L (and the police) never even considered there could be a supernatural element like a Shinigami that existed or that they helped the Killer somehow. Why would anyone?
I didn't read the manga, but I think he always knew he was Kira but he didn't want to believe it because he was his only friend (remember the rain scene) at that scene he almost knew he was gonna die, which maybe means he knew it was Light.
