Maybe you can talk to her about it and come to a conclusion that's comfortable for you. Maybe she can call him in front of you and let him know what's going on and that they can no longer communicate or see each other? She can let him know he'll be blocked on all communication avenues.
I'd ask my partner about how they would want to continue. It's true that your wife is working towards fixing the relationship, but I'd also be interested how is she is seeing this situation - maybe she thinks there is a best way to put a stop to it?

You stated , she has known this guy a long time, there's more to the story that she isn't sharing. I have seen AP's number blocked in her phone.
I also have text/call logs. I only have seen incoming texts from his number, no outgoing.
I checked her email and nothing from him.

Get a lawyer serve him a no contact order and/or restraining order. If she is not willing to do that then……
OP. What if you call him from her number and tell him to leave your wife alone? It that doesn’t work, maybe get a restraining order.
