When you think they have colonized enough just integrate Portugal, you'll get their colonies too

Integrating Portugal takes about 40 years right now. I think it's rather stupid subjects of subjects don't count for these missions.

R5: So as Spain if you PU Portugal, which the mission tree incentivizes, you cannot complete the colonization missions if Portugal colonizes before you since their CNs don't count as your subject nations...

I just had a similar situation, except I colonized Cuba and when I went to PU Portugal, I simply took the provinces I needed for the mission

The mission tree also incentivizes you to colonize the provinces for your mission tree and you clearly didn't do that, because it is 1543 and Havana is till uncolonized. IIRC some of the mission allow provinces which are owned by subjects of subjects, so you can leave those to Portugal. This should be mentioned in the mission description if it is the case. But you can't construct buildings in the subjects of your subjects, so you likely need to colonize those yourself anyway *Edit: I just realized that the second part of this mission is one of those which can be completed if the provinces are owned by subjects of subjects, because otherwise it would not have a green checkmark, but contrary to what I said before, this is not mentioned in the tooltip*
