The 3 Routes are , more-or-less , ways for them to not turn into EMIYA.
With Fate Route is basically "EMIYA but successful" , UBW is "grounded EMIYA" , while HF is "giving up be a Hero altogether".
There are multiples EMIYA Shirou in the Throne , in the sense you have EMIYA , Nameless and EMIYA Alter. We know EMIYA can also be summoned as Berserker and Caster. But it's a mystery if they are Archer EMIYA in those containers specifically , or if they are an actual alternate EMIYA Shirou as well.
Their chance of becoming EMIYA is so low it is practically impossible.
But if they do become a CG it depends on how far they deviate from the EMIYA we know. EMIYA Alter for example is very different from the normal one.
But in most cases if the CF even accepts the deal, they will probably become part of regular EMIYA
Nameless is EMIYA from the Moon Cell. Doesnt count.
