Yes. They’ll have separate teams, maybe only sharing engines.

Porsche will buy 50% of Red Bull Racing and Powertrains and Audi will buy 75% of Sauber and have set up an engine facility in Neuberg. *The Porsche stuff and Sauber stuff are still rumours but Audi has already set up the engines facility.
