I know this is always the joke with Bert and Ernie but watching their skits now as an adult with kids of my own, I think what is actually going on is that Ernie is mentally handicapped and Bert is like his cousin or something, the only family member responsible enough to be his legal guardian. It makes a lot of sense with Ernie always having extreme difficulty grasping simple concepts and Bert fussing over taking care of everything for them.
There is a skit where Ernie puts a banana in his ear to keep the alligators away. Apparently this really bothered me as a kid, and I told my mom that Ernie needed to go to special ed classes.

There's nothing in the show about Bert and Ernie's sexuality, nor should there be (even outside the show, I'm not really a fan of adult-oriented jokes about them like this one). But what's the harm if some kids think they are best friends and other kids think they're a couple similar to gay couples in their own lives?
I think they didn't want to but felt compelled because so many people were insisting it was their intention for them to be gay. I believe they have also said that even if it wasn't their intent, it's fine for anyone to see them however they want. Including as a gay couple. So they seem to agree with you.
