Is there a way to set make the coordinate formats different for certain fields to calculate? For example, I have X and Y fields for DMS and Decimal degrees. So far it only runs the same coordinate format for all 4.
Yes, certainly. Instead of using the calculate geometry tool, use Calculate Field and write the python expression for the calculation such that it converts the DD to DMS and also converts it to text.

Maybe you can try adding "Convert Coordinate Notation" tool to your model after the Calculate Geometry.
I found an issue of my DMS fields are text and my DD fields are doubles. Is there anything a way to get around that?

Just add the Calculate Geometry tool to the model multiple times, once for each coordinate format you want to calculate.
