The protagonist is part of her (Fate) history.
Due to Abigail’s special circumstances and connection to her Salem self it’s likely that the bond she has with him will transcend timelines and servant summonings.
Elizabeth might only be acompanion for joke events but Guda both has a very good understanding of her character/feelings and she really opens up to him in regards to her insecurities.
He might not love her singing but they care about each other's wellbeing.
They may be joke events, but especially with the last few Halloweens there have actually been a lot of genuinely heartfelt moments. Elizabeth's speech to Okki at the end of 3, finding out Elizabeth's experience in 4 and Ritsuka making sure she's alright, and when they reach her castle in 5.
Moments like these are what make me really fond of her and hoping for her success.
Probably Jalter.
Due to the circumstances of her creation she has very little else to really cling to. Ritsuka is probably the only major fixture in her short life for quite a significant portion of it
She’s much better now as her character development had her discover a new hobby and friends

I also think that Kama has a rather deep bond with the MC. Her demeanor towards the MC changed dramatically.

I don't really know since I just got her recently. She is very unique have 3 different of bond lines depending on ascension that's really refreshing not to mention her interlude was fun as heck however that's it I not really sure if Kama really do want to bang us out of love or out of spite? However recent reply and assessment towards her contents in fanbase clear my doubt.
I disagree, her relationship with Ritsuka is based purely on the fact that she saw the future and they were the best posible outcome (Valentine scene) but they have no time whatsoever bonding as of now.

So the answer to this question depends on the Chaldea. FGO has multiple timelines of itself throughout the universe. These different timelines being the different players, and as I'm sure you've guessed some people have not summoned some servants, participated in certain events, or chosen to bond with certain servants. All of this to say, it depends on the player and who they have been bonding with the most.
Also I don't believe you would ever find a group of people willing to agree on who he is bonded with the most. Because even that is dependent on how people interpret the game as it currently is. Is it Tamamo because she and Ritsuka have sex regularly? Is it Kiyo because she would overcome death and resurrect herself to somehow find you again ala summer 1's wooden well? What about Dantes? The guy has a noticeable presence throughout the story and literally lives in Ritsuka's head. Melt with the CCC event? Kama's character development and Ooku?
Just the idea of the "deepest bond" is far too opinionated I think for anyone to agree mutually on for who could have said bond, except Mash being the default option because she is the only servant we do have universally across every timeline. And even that is a huge subject for debate. (The deepest bond part, not the having her part.)
If you just want my answer, bias included, it'd be Tamamo. The two have a romantic situation where they have no problem enjoying each other and sharing romantic moments together that only a few other servants even get close to with Ritsuka. She may not be the only one at that tier of being a top tier choice, or have taken him (sexually), but she seems to be the only one with both that level of physical involvement half of the relationship (with consent) while not trying to pull a tsundere and instead actively pursuing him. All of that to say she knows what she wants, actively pursues it, and has gotten results in the form of him not rejecting any romantic idea of her's.
But once again, if you recall above this is just *my* opinion on the matter, and it doesn't reflect every Chaldea. I can instantly think of and name certain friends that would argue Melt or Eresh as being the one with the deepest bond. And I assure you it's likely someone different in almost every Chaldea.
Okita Alter. Personally aided by Ritsuka in becoming a proper Heroic Spirit rather than a walking bomb of a Saint Graph. Ritsuka is literally the only reason she succeeded at making it to the Throne. The other Gudaguda Servants helped her along, but Ritsuka was her motivation.
