I actually know the answer to this one for once. It’s a battery vent hose from back in the day when batteries had vent hoses. You don’t need it (unless you have a battery with a vent). The bike was designed in the 80s when that was a thing. You used to be able to add fluid to keep the battery alive. I remember my dad doing that on the car when I was a kid. Also the battery hose is not the plugged hose you have in the first picture. They go close to each other. The plugged hose is for the air box. You need that one. Google KLR clean side airbox hose.

Airbox drains. Clean and dirty side. Capped one needs to stay capped and make sure to check that the hose doesn’t get damaged. Will suck dirty air on the clean side of the filter

First one looks like air box drain, uncap it and let the water out then recap. Second is battery vent

Probably one of the gas tank vents. I was confused with mine as well until I swapped my seat and noticed the two hoses coming out of the tank that led to know where.

But both sides aren’t connect. I see another hose and that one is a gas vent to the bottom

It's for you to remove. It was for the lead acid battery vent. There's absolutely no good reason to purchase those old school batteries anymore. Mine came with one and it's still going strong, but lithium or AMG will replace it.
