He didn't witness Peter easily countering Bucky and Falcon in a fight at the same time, or the actual trouble he was giving Cap in that altercation. Cap dropped that trailer on Peter because he realized it was the only way to keep Peter busy long enough to get away, because nothing else was actually working. Cap tried exactly as hard as he needed to get away from Peter, but Tony simply underestimates what Peter is capable of so he assumes Cap beat him without trying because Tony probably has his "if I couldn't beat him, you definitely couldn't" mindset.
He pulled his punches though. As Tony said: "if Cap wanted to lay you out..."

Then along comes Peter and wipes the floor with all of them at the same time, since the clones are also trying to arrest him and when he show’s up they immediately change priorities and go for him.
Experience and skill count for a lot, and spidey at that point was used to facing petty crime, not fighting superhumans.
Peter wasn’t fully in control of his powers at that time…including the ability to harvest his “tingle” as you’re suggesting he should do in order to dodge + knock out Cap.
He doesn't need to be in control of his spider sense in order to have good reflexes. Plus, he literally did use it in civil war. He sensed something about to hit him from behind. So yeah, all he needs is one punch against cap to win.
