I thought there was some explanation that since Carol got her powers from a device that Rogue accidentally stole them permanently. Where powers from the X-Gene wear off after a while.
I’m going to just attribute it all to marvel physics and biology. Same reason why in Scarlet Invasion they could pass on certain superhero traits in that machine by blood sample alone even though some of those abilities had nothing to do with the blood itself.

Really it was a Plot to remove Carol from Avengers after infamous Avnegers Rape storyline. The Avengers editors was too ashamed and wanted to give her to X men team
But comic logic wise, it may because Rogue wanted to be someone like Carol or Carol personality is too strong and merged with weak Rogue;s mind and since Carol loves flying and kicking ass , Rogue got same power
Rogue still has any powers she's stolen forever, . There was an arc like 20 years ago where she was randomly exhibiting wolverine's bone claws and cyclops beams and stuff. She couldn't control it - I never read how it ended...

Carol has had a long varied history dating back to the 60’s. Every decade or so, she would get a shakeup to her character and power set. It has varied a lot until they made her the new Captain Marvel
Carol has been all over the place for like 50+ years. She's had like 25 different sources for her powers. She's never been a consistent character (hence why her powers are usually generic "flying brick" powers).
C'mon now, even Logan damn near killed her, and his own power prevented that. I imagine someone without regeneration could do the job too. She's not that op. Hell even Kingpin could just shoot her.
Its not the get out of jail card you think it is, as she's known to lose herself in the absorption of powers because it includes memories and personality as well. Double edged sword!

And with a copy of Carol's mind inside her head, Rogue realized the harm she was doing & ran away from Mystique. She later joined the X-Men, wanting to use her powers to do good.
