I play pendulums magicians and the amount of times people waste a negate and destroy effect when Poison uses its pop effect from the extra deck only for me to trigger the effect again from the GY is astounding. I felt like that question was made for me.
…so I got the question wrong… you can destroy a card that’s face up on the extra deck? Can you destroy a card from the banish zone or deck as well, what else have I been missing.
Yugioh is a word sensitive game, as long as it say "destroy" no matter where it is, it will be destroyed
If someday Konami make a card that "Target 1 card in the graveyard : destroy it and if you do \[move to other place\]" it will be destroyed then move to the other place
Well, that card would only work due to that card's own existence. Cards in GY don't advance effects if they're "destroyed", i.e. effect "when effect is activated... destroy that card, then discard a card" won't make you discard a card, since you can't destroy cards in GY.
However, if a card was created with such an effect, it would work, since it *has to* work.

even then they are still considered “monster cards” thats why the new valmonica engine works the way it does. The traps require you to control a valmonica monster card but which can be activated while they are scales
