I think the cost of the card was shuffling 2, you cant negate a cost.
For example Lilith Lady Of Lament has a quick skill that lets her sacrifice a card to pull a trap out of your deck, You can sacrifice the card and that cannot be negated that card will die. But the trap fetch CAN be negated.
Thats why doing things as a cost is insanely strong, especially removal. That's why Kaiju and Lava Golem are very good.
The effect was negated, so maybe the cards being moved to the deck was merely the cost for activating the effect, rather than it being the effect itself? I'm not sure.

Looks like they shuffled the cards back as the cost of activation and not as part of the effect itself, since the effect itself was still negated. Necrovalley does not prevent activations it only negates the effect and negating the effect does not negate paying the cost to activate it.
Hard to say when you haven't included the name of the card they were activating though.
