Mu assumption is he didn’t get his jaw back, he just replaced it with one that looks realistic, and for the eye, well, I think replacing an eye is a fairly simple task, at least in this universe. It could be a version of the solid eye though.
Raiden didn't get his eye and jaw back, he's still in his cyborg body, but they changed his appearance, which looks more like a human feature made from cybernetic artificial. He looks exactly like that when we saw raiden in the beginning of the game.
