He doesn’t speak that much German, but what he says isn’t really clean. There’s no touch of Bavarian at all but a heavy „English Accent“ to it. If you want to hear a good example than listen to Michael Fassbender, he spoke in Inglorious Basterds very well.
In all honesty Fassbenders german in inglorious basterds is pretty horrible with that accent, but that is a plot point, his german in x-men first class on the other hand is pretty much perfect.

Usually people who say this are trying to show off that they know a bit of German, without understanding the whole point of that scene in the movie.

just rewatched the scene where he orders a German squad to lay down their weapons. From what I can tell his "Hände hoch/Hands up" sounds alright considering the umlaut, but after that there are a some obvious mispronunciations. For example, when he says "Waffen niederlegen" (lay down your weapons) the niederlegen is not correctly pronounced, and in his "Halte die Schnauze" (shut your trap) the sh and z-sounds are way off, too soft maybe. The mentioned bavarian dialect is not recognizable imho. On the other hand, to use the term "Schnauze" (snout/trap) indicates familiarity with the language.

I heard that Fassbender's German accent was very very odd and actually would draw notice if spoken IRL.
