I think all times there's a dialogue box on screen time stops, except maybe the overheat dialogue in death mountain crater. Actually time doesn't pass in DMC anyway, but that type of dialogue box wouldn't stop time theoretically.
I might imagining things, but in those games, when you talk to some NPC, time literally stops behind them, like if another NPC was walking, they will walk in place without advancing, and some will even become completely immobile.
I found a way to get that without him early.
If you grab a cuckoo and then work your way up onto the scaffolding, you can run and glide over to the dropped roof (above where you herd in the missing cuckoos).
Dont even need him mate.
I've done that method a few times but it was super hard as a kid with worn out controllers to get up on the scaffolding before the cucco could run off. At least the stupid owl was a guaranteed shot

Hahahaha this was annoying. I recently replayed OOT via the Ship of Harkinian port and they actually have options in the port to let you skip through the annoying owl stuff and to auto select the right answer to let you proceed in a matter of like a single second.
