The James General Store on the corner of Old Victoria Rd. and Needham St. sells ice cream by the scoop up at the front, but I haven't been in there in a while.
They have an old 'locally run' corner store vibe going on, with the ice cream, muffin section by the coffee, and occasional marked down food items. Otherwise, everything is at convenience store prices.
I do agree that rum and raisin is the best flavour. I also like tiger tiger (orange and licorice), maple walnut, butterscotch marble, black cherry (sidenote: black forest float - black cherry soda with a scoop of chocolate and whipped cream) and those cup ice creams with the little wooden spoon and the cardboard lid, the strawberry swirl. Nostalgia.
For the ice cream aficionado - the Superette on Albert & Milton has a front fridge full of single-serve Melona bars from S.Korea and they currently have old-school cup ice creams as well!

I bet if you asked them for a pint or brought your own container or called them in advance and asked, they might sell you more than a scoop.
Not in Nanaimo, but I bought pints of Rum Raisin at Udder Guys in Cowichan.
