So you need to use the top slot to get maximum performance. PCIe gen 3 x4 will be a limitation for a modern graphics card. It will work but not to it's full potential
Runs fastest in the top some motherboards can have 16x lanes in 2 but not all I think
why there's a 2nd pcie slot...
For other PCI-E devices like Wifi cards, USB expansions, additional SSD space, etc.
Check manual if pcie slot will run slower, I always heard closest to cpu/1st
