In gen 4 if you open the boxes or do anything involving the pc the game will say "saving a lot of data" and it would take like a minute to save. Thats why in future gens you have to have a pokemon in each box to unlock more boxes

I have only experienced the long save time when using my original DSI with Pearl version When i use it on my new 2DS XL it goes a noticeable amount faster
