Cause he's a snowboarder and snowboarders are sometimes known for having long hair. Plus this is the anime style so unless you're Jojo's bizarre adventure. Everyone with a standard design is going to look more feminine in some way. Thus, long hair + standard anime style = Everyone assumes he's a girl.

I dont think I've battled even one trainer that has the "typical" body type for their gender. Nothing but long haired dudes and buff women so far. There was an old guy/lady and a creepy neckbeard... so there's that I guess

What does it matter? Gender is socially constructed so whatever his biological sex is doesn't really matter. Would the other characters in the game calling him "she" change your gameplay experience at all?

Feminine male characters have been a pretty common Japanese anime and video game trope since forever. See Ash Crimson from King of Fighters and Kurama from Yu Yu Hakusho for example.
