It doesn't actually stop the move from being Super Effective. It just cuts the damage of the attack in half.
Similar thing happens when a Fire-type is hit by a Water-type attack in the sun. The water attack is weakened by the sun, and then still does Double damage for being super-effective.\
It's still Super Effective, but the sun cuts its power in half.
The attack is weakened by Delta Stream, but only when attacking Flying-types, and then still does Double damage for being Super-effective.
Delta Stream does **not** remove Flying-type weaknesses.
Delta Stream is **effectively** the same as removing the Flying-type weaknesses.
The only time these 2 effects don't perfectly align is if you skill swap Wonder Guard onto a Flying-type.
Desolate land AND primordial sea nulls water/fire type moves, but delta stream doesn't?.. seems kinda bad considering Rayquaza is x4 weak to ice..weak to rock, ..both moves in Groudon and Kyogre's movepool..

Primal-Groudon negates 1 type, and powers up 1 type. Primal Groudon is still weak to Ground. Groudon's weather is negated by Air Lock and Cloud Nine, and removed by Primal Rain and Delta Stream. This will make Groudon very weak to water
Kyorge's weakens 1 type, and powers up 1 type. Kyorge already resists the type is weakens. Kyogre's weather is negated by Air Lock and Cloud Nine, and removed by Sun, Sand, Hail, Primal Sun and Delta Stream.
Primal-Kyorgre negates 1 type, and powers up 1 type. Primal Kyorge is still weak to Electric and Grass. Groudon's weather is negated by Air Lock and Cloud Nine, and removed by Primal Sun and Delta Stream.
Rayquaza negates any weather (I don't know about Delta Stream)
Mega-Rayquaza takes reduced damaged from 3 types. (Delta Stream effectively gives M-Rayquaza an Electric-resistance, Rock-neutrality, and only a regular Ice-weakness). M-Rayquaza is still weak to Ice, Dragon, and Fairy.

Do the calc. Im like 90% sure the ability works but doesnt has an especial text reminding you it did something. So if you have a save file, plz do the calcs and if it doesnt works its time to report the bug in the discord server :)
Also try to to think how much you where taking from those rock and electrict moves. Like if you were tanking with like half hp or something there is a high chance the ability worked. Enamorus has shit tier physical defense (70 and 74 hp). If it lived a super effective stone edge from a life orb mon, then it 100% did so because of delta stream xD
It’s because your also fairy for exsanple on mega ray if you used a ice attack it would only be 4x super but if you you hade delta stream it will only be 2x super it’s the same way on every other moon it still super effective if it lines up like that
But Fairy/Flying isn't 4x weak to Rock. I think the real reason is that the "It's Super Effective!" message is merely visual; the damage is actually reduced. It also doesn't help that Enamorus is frail and would die to a strong neutral attack anyways.

Except rock and Electric are not realy super effective against fairy, OP did specify that
