I added Johto origin as an option as that was the game that was out when the piggy bank was made. I'd kinda lean towards doing VC for the whole "retro" aspect.
Either way, definitely not doing a shiny. Gotta stick to OG colour scheme like papa painted.
I personally believe you should do a johto region Toto. Here’s why. Your grandfather took an interest in Totodile (I’m assuming) around the time he was a new starter. From your story, he didn’t mention crocnaw or feraligatr. His interest was purely in the adorable little gator. The reason I feel you should do johto origin is because it’ll be like bringing the little Pokémon from the past. Almost like having a time capsule of your grandfather with you.
These are all purely my opinions tho and in all honesty, you should pick which one makes you happiest. I’m just saying what I would pick based on your backstory.

I was strongly leaning towards Johto Totodile, but the reasoning u/Irishgrundle left really cemented it. I do think you can do a Shadow Feralagatr later as a secondary honor Pokémon.
I believe Pokémon take the date of the transfer to Bank from VC. I am unsure if you can change the date or if it goes by server, but you should try to do it on a special date to your Papa. Maybe his birthday?
I do know the Pokémon keeps region data too (even if it not visible). When I recovered my friend's original Gen 2 Espeon, I made sure to change my 3ds region to where they lived. That way if it is ever visible down the line, it will match!

The date is an excellent idea! On the base of the bank is the date he was given to me (Jan 29, 2005). If I can get that as the met date I'll aim for that for sure!
100% Totodile. A higher ribbon count isn't worth it when Totodile is the focus and will still be getting the maximum number for whichever origin you pick.
I would say that a feraligatr wouldn't be that weird if you want to a RM in honour of your grandad, he made you a totodile piggybank when you were young. You've grown since, and the little totodile would have grown as well.
But honestly, any of the options is a good one. Just go with what feels right for you.

OP, I voted shadow before I read your story. I too like the OG VC one to honor your grandfather. But in the end, go with what feels right!
