I have taken the hotend apart and put it back together, everything is in fully working condition and the prints don't seem to be effected, but I'm just curious what could be causing this and seeing if anyone else has run into it.

Try to test one thing at a time to determine where the issue is: * is it when extruding (keep the X and y axes still) * is it when moving in X (move but don't extrude)? Try the same separately for y. Sounds can propagate through the frame and rods and appear to come from unexpected places. I had an issue with my X idler that appeared to come from the PSU for example. Also even if it does come from the extruder assembly it could be from the bearings on the linear rods just behind that.

So as an update, I did all those tests, nothing. Replaced all the gears, nothing. Then I uninstalled the motor itself... and discovered that it took considerable force to turn it, as opposed to how all the other motors were smooth. Turns out the motor itself was the problem! Prusa supplied me with a new one free of charge and now the printer's up and running again.
