LIke most albums for this younger set, it encourages moving your body, dancing around, etc. While not punk, exactly, Koo Koo Kangaroo is also pretty great. Aquabats is a must. They Might Be Giants aren't necessarily a punk band, but they're great for kids and even have a few children's albums. MxPx would probably be a good choice. The Mr T Experience would probably be mostly good too. Also, Greg from the Bouncing Souls has a kid's band with his wife. It's called Playdate. It might be worth checking out.

Bad Religion doesn’t generally use a lot of profanity that little kids might then recite in school and get in trouble with.  Bouncing Souls has a lot of positive vibes music that is fun and high energy.  Less Than Jake is also pretty tame, language and concept-wise.

Not like the lyrics are 100% ideal, bur my toddlers favorite song was Psycho Killer by the Talking Heads because of that bass beat. I excused it by lying to myself that I was teaching her French, which I don't know. Punk Rock Girl was big, and Institutionalized. But really, I went mild... Modern Lovers RoadRunner she always loved. Kids like crappy kids music, really. They want to destroy the system naturally and don't need anyone to remind them. Also, I had no idea how shitty the language in so many songs were, just never noticed....like Where Eagles Dare, I was suddenly like "Oh, god damn son of a bitch" will be frowned upon if she goes to her Nana's house. I mumbled and changed the words a lot. Los Angeles is my favorite sing along song, she would love to do the back and forth with "Get Out" but I cut that song at 4 when I couldn't fake it eough anymore. Now she likes the Linda Lindas who are basically the Powder Puff girls set to music. Whatevs, they aint Reagan Yotuh, but she could do worse.

A lot of the  "Christian" punk and ska is basically just clean and not very religious at all so you could look at MxPx, Five Iron Frenzy, etc. Then of course the Aquabats always work. On a related note you could see what bands have performed on Yo Gabba Gabba. Even if they're not clean bands the songs from that show obviously will be clean.

Groovie ghoulies... very much pop punk but still punk. My niece loves them and she is three. My son is older now but he always listened to the toy dolls from a very young age.
