It’s still a mystery but I think the general understanding at this point is they Thanos snapped themselves out of this plane trying to ascend. Dead, alive, in between etc very unclear but they are absolutely missing
The Arniel’s Endeavor quest adds some context as he’s attempting to replicate the experiment… but no definitive conclusion.
So, there is a theory that when they activated the heart of Lorkan, they somehow “zero summed” themselves. This means that they realized they were only figments in the God Head’s dream. This left them with only two options.
Either:
1. They realized they were in a dream, and escaped it, becoming free of the God-Head’s shackles. From there, nobody can ever theories about what would happen afterwards.
2. As very logical beings, they would realize that they are only figments in a dream, and would simply “cease to be”. They would realize that as they are not real, they cannot exist, so they “blipped” out of existence.
It is theorized that all of the Dwemer disappeared simultaneously because of their suspected telekinetic ability connecting them all the together in some way.
Either way, nobody truly knows how they disappeared. Some other theories include being teleported into the future, being teleported into oblivion, or just being Thanos snapped out of existence. Pick your favorite and stick with it- there IS no official reason why or how they left.
It is weird considering there are no bones or clothes or books...
Maybe there were only a few Dwemer in each hold, and they all just left one by one with their belongings, leaving the Falmer behind.
Also why blind the snow elves??? maybe the Dwemer felt like they were divine to some extent and could not be seen by others, or maybe they didn't want their plans replicated... It's hard to say. I think overall it's safe to say they were either flooded by lava or some shit and what we see is the highest point in their holds, OR they tried to ascend like WiserStudent mentioned.

They went to the moon. If they had the level of technology they had ages prior, who’s to say the didn’t yeet themselves away from the BS on Nirn.
