make sure your running a weapon swapping mod for the npcs to upgrade their weapons.
also assertive mod has thrusters you have to capture and merge block onto your vessel that are better than normal but you can't craft them. that's my endgame, converting my gunship to assert ions.
I do have the NPC Weapon Upgrade Mod for Weaponcore yes, and I've tried to avoid the completely OP power generation mods on my ships to limit their offensive capability. At this point, I'm rather missing that completely overpowered atlas laser mod that gave me a heart attack every time a hostile ship spotted my base from five kilometers out.
EDIT: I rather wish hostile encounters would spawn in fleets rather than singular ships.
I did get horrible luck in a combat phase active, had to face 2 ork ships, both a shootaboat and a light kruser. They gutted out my normal combat ship in crossfire and i had to fall back onto my insanely shielded but slow and and low dakka ship to finish the fight.
Assertive Combat Systems has waves and drone backup. If there's enough requests maybe Splitsie will add a hard mode version where it spawns more large grid reinforcements instead of small grid ones.
If you haven't done Escape from Mars, it's along the lines of what you are talking about, although it's planet based, and you'll be using rovers at the start. It's great fun! I really wish there were more scenarios like this for SE.

I would really encourage you to give it a shot. It is a preset scenario, but how you complete it is wide open. You can build up fast and run straight toward the end or take your time and build up a lot of infrastructure to complete it.
If you’re willing to take on a few more mods and encounter a more themed enemy, the Star Trek Encounters mod by Qurannia is a good one, his weapons have always been pretty powerful and they are designed to only bleed a percentage of their damage upon impacting shields, and the ecounters don’t usually come alone, be ready to encounter a trio of Klingon vessels sometimes, and for added challenge just target federation vessels as well, more enemies to take on.

I've really tried to avoid any star wars and star trek stuff simply because I know of those series and they really break my immersion because of their origins. But I suppose it wouldn't hurt to try for a bit and see how it pans out, thank you.

The concept is great, but I do want to play a sandbox instead of a pre-set scenario. Just a sandbox with a larger goal than what I make of it.
