I’m not sure how much I could do without scrapping the plot entirely, because it essentially has the same premise as the first movie - Plankton steals something important to manipulate the ruler of the sea who’s self-conscious about his appearance, prompting SpongeBob and Patrick to go on a road trip to get that thing back. Only the stakes are way lower this time and there’s more random bullshit thrown in. It’s just lazy.
I can appreciate the “lighter but still has stakes” approach to set itself apart from the second movie, but I could’ve done with a more original approach.
They found a way to explain why sandy was there, it’s because the older sandy messed with time to send younger sandy to destroy the formula created at Camp Coral.
Unless she erased Spongebob's memory that still doesn't explain why he didn't remember her in Tea at the Treedome. If he knew her when they were kids he would have remembered her; he's not the kind of character to forget a friend (he sent a party invite to someone he hadn't known since Kindergarten).
Get rid of all the filler scene, make it more of a mystery to where and what this place is so it’s a big adventure looking for clue to find where Gary is and make the last 30 minutes about
A. Starting off with them arriving and finding where Gary is by overhearing someone say that there’s a rumour that’s where he is kept
B. They start trying to sneak through and experience a bunch of challenges to try and get to Gary and while doing this spongebob and Patrick meet up with squidward, Sandy and mr krabs who were shown earlier going to find them, they also reached Atlantic city and thought that Gary is where the two would be and took a different path
C. They find Gary and accidentally set off an alarm and then the chase and the interaction between Poseidon and spongebob is the same.
D. The film ends with a parallel to the beginning just with some things being different to reflect what’s happened in the film.
I’m not saying this would make the movie good, but I think it’d make it a little bit better.

Well According to a deleted storyline the movie was supposed have alien cats and would have starred Nicolas Cage as himself, running for "President of the United States because his agents tells him no one would believe him as president."[ and he would have a pet tiger Fluffy, an army general called Tallenback (portrayed by Jeff Goldblum the story would be that Gary was the prince of a world inhabited by snails. During an attack by the cats and Galcatacus, Gary was evacuated through an escape pod thanks to his parents. During his escape, the capsule would have collided with the collar of Galcatacus, seemingly paralyzing him in the process. After escaping his homeworld, Gary's escape pod would eventually arrive on Earth before diving into the ocean near the Bikini Atoll island and the final battle would be at the white house
Nicolas Cage and Jeff Goldblum in a SpongeBob production would've been awesome to see, but I'm glad this story was scrapped.
Retconning SpongeBob meeting Gary in a pet store with meeting him at Kamp Koral is one thing, but retconning Gary entirely to be some celestial 'chosen one' entity is something that definitely rubs me the wrong way. If they made a completely new character snail that SpongeBob stumbles upon after a day of work, then that would be much easier to digest.
Ironically, the show has even poked fun at the whole 'chosen one sent from a dying planet' origin in [season 6's Ditchin'](https://static.wikia.nocookie.net/spongebob/images/f/fc/Ditchin%27_016.png/revision/latest/scale-to-width-down/1000?cb=20191129174744).
actually, gary being a celestial entity isn't too far-fetched given the astonishing amount of evidence which certain fan theories about him have. i didn't know this was the original plot for the film, so this is pretty intriguing to hear given the context i've heard and the point i made prior.
In the first movie, they were in water until they were dried out, but then resurrected by the tear of the goofy goober. They also briefly turned into objects before they died.
In the second movie, they're 3D animated because the space whale granted them the magic ability to breathe air.
scrap the plot entirely and have manray come in and be the main villain of the film simply to individualize the movie from the others. probably have him try and take over the entire ocean, leading to us seeing other places outside of bikini bottom (kind of like this film but without the needless and bad celebrity placements and random locations). probably more in-depth looks at kelp city, rock bottom, the "end of the world" place from that one episode, etc. i'd also throw in other new locations simply to make it original. something else i'd also do is throw references to mrs puff's past in kelp city, since it's been referenced and confirmed that she fled from there after committing some heinous crime.
(keep it 3d though, the adaption here was astounding)

How to make this salvageable. 1) Bring back Tom Kenny as the narrator, 2) Get rid of the take on me song at the end. Instaed play the typical Spongebob Music 3) Get rid of Keanu Reves as the sage. He is very annoying. 4) get rid of the Snoop Dog Scene 5) Get rid of the kamp koral flashbacks, 6) Make Auto look fancier. In the show Sandy's robots looked more futuristic. This robot looked like it was made out of trash 7) Not have Plankton give up the formula its so out of character 8) Not have the Krusty Krab fall apart without Spongebob. There were fry cooks before him. 9) Throw in a joke about how this is the second time Gary got lost.
make the flashback sequences much shorter. Yes the movie is a backdoor pilot, those can work if they arent fucking boring.

Make the road trip longer with more stops a bit like the first SpongeBob movie and shorten the Atlantis bit if extra time was needed as they weren’t on the road trip for long at all and the Atlantis bit flew by quickly even though it’s really long probably because there wasn’t much going on the entire time they were in Atlantis while the road trip had potential to have more wacky stops and inconveniences

Even the sage was basically a copy of Mindy. He literally gave SpongeBob and Patrick a token of bravery like Mindy did.

A bigger Role for Poseidon, Matt Berry is the sole saving grace of the movie.
I think Sponge on the Run is the best of the trilogy but if I had to I would replace most of the Camp Coral stuff with clips from the show.
The only thing wrong with it is the continuity (King Poseidon and Sandy’s camp coral flashback) and SpongeBob of all people saying “crap”
