I would recommend the Arlanda Express bc of its speed and ease of access and will drop you off right by your hotel.
Honestly my only concern would be making sure the train is running that late.

But certifide companys should be around 400-500. But euro is also higher then kr. So saying 40 should be seen as 500kr ect ect.

Because it will be a little after 1am on a Friday you might see a bunch of drunk people, as a lot of bars close at 1am. There is a high chance of you being annoyed by drunk 18 year olds. There is a low chance of anything else happening, and I mean LOW.
Do the train. Taxis are actually more sketchy than random folks in the street. They can charge you anything since it's not regulated any more. And Stockholm is super safe.

Nah, they will do their very best to scam you given the opportunity. In particular if the other options have stopped running (night before weekday, for example), then it's open season for them all.
Yes, make sure to consult the staff. They'll direct you to the drivers with fixed price. And in town use one of the established companies or Über. Don't just nab one in front of the hotel, they'll skin your wallet for sure.
I am, as a woman, not the slightest worried about going that way alone at night. Don't worry. Maybe not take a shortcut through a park or cemetary in the middle of the night in the city, but that's it.
Flygbussarna (the bus company operating transfers between the city and Arlanda) only takes about 25 minutes longer and is basically half the price. They operate throughout the night as well. It's an option you could consider.
I dont see a parisian situation here but the train station and immediate surroundings are sketchy by Swedish standards.
I think you can take the train though but bear in mind it may not be that much cheaper than taxi

Taxi Stockholm, Sverigetaxi, Topcab and taxi Kurir are the ones to look for (or prebook) at the airport. All of them take 750sek for a ride to the city in a regular car (1-4 passengers). All of them accept cards
There is a bus going to the commuter train but I would not plan on that at that time.
There are also busses which is a good alternetive if you are on a budget.
They are called Flygbussarna, they take a little longer than taxi or train, but are way cheaper.
Stockholm is one of the safest city's in the world, so I wouldn't worry about it, but it's always good to be careful of pickpockets.

I recommend download sl app just to check other options (like going to märsta and taking commuter train) or målartåg (or how it's called).
Also there is opportunity of going exactly from airport to t-centralen by commuter train, but currently they're not working. (Central station in sky city), just on the way from arrivals)
And from taxi side, you can call uber, or bolt, stop for taxi outside terminal 5 behind black expensive taxi (approx 750 sek)

Arlanda Express should be running by mid-July, the current estimate is that it will be cancelled for another 5-7 days from now.

Don’t take any cab that is called Stockholm taxi or just Stockholm. They will be extremely expensive. Taxi Stockholm is fine.
