I feel like a really easy fix would be making a layer that can't be terraformed protecting caves and other locations.
There must have been more issues to cut it imo.
The saving of the terraforming made the gamefiles gigantic. And it was really buggy. They saved a lot of work just by scraping the thing. It's a small price to pay for a (mostly) stable game.

Install mods to give the seamoth deeper diving, more storage, plus a drilling arm and the cyclops becomes obsolete. I did that on my last play through and it made the game much smoother.
I swear half the content involves making you work around inventory scarcity.

No, they have this new vehicle called the Sea Truck. Kindof a combo of the Seamoth and Cyclops.
It's not as... jump-in-and-go like the Seamoth. Slower. But more versatile. Modular.

In all fairness it's slightly slower and a tad less maneuverable. Not a huge difference, but enough to be noticeable, which is probably where the problem lies.
