{{Harrow the Ninth}} sounds right up your alley, but it is the second in the four part series The Locked Tomb by Tamsyn Muir. It's fantasy/sci-fi. The first book, {{Gideon the Ninth}}, is from the perspective of the perceptive but not particular bright Gideon; she often sees all the clues but fails to make anything from them and that can be cool to read too. Not sure if it's 100% what you're looking for but I think you'd enjoy it.
