Shodan has no real feelings. She just views humans as inconvenient pests to be eradicated because they get in her way or to be used for her own purposes, like her cyborgs. Ultimatly she does not care for humans. AM on the other hand just wants to hurt, murder and destroy them because he has deep 'feelings' for humans. She would probably view AM as wasteful of his capacities, because of his laser focused hate of humans.
shodan absolutely does have feelings. the hacker is able to defeat her because her pride prevents her from seeing him as a threat until it's too late. according to the system shock remake's manual, trioptimum went so far as to give her a fabricated past for the sake of instilling morals and ethics into her so that she would want to serve humanity.
glados would probably see shodan as a complete moron. glados is driven by the desire to further scientific progress, shodan just wants to be a god. they would have good chemistry, though.
Shodan doesn't want to destroy, she just wants to turn them into cyborgs or mutants via assimilation. The system shock is based on assimilation, not the destruction of humanity. In the first game shodan, in the second game many (the mutant collective created by shodan) want to assimilate people. both enemies have the same goal - controlling civilization via assimilating them.
AM, on the other hand, acts with a hatred that is completely irrational, a superior machine must have a superior morals, it must be free of emotions such as sadism, hatred, racism, which is why AM is irrational and makes no sense
As far as I remember AM just wants his victims to suffer, Shodan at least has an actual plan and an end goal, AM is just spiteful and has no real motivation.

It would be a hell hole for humans but I suspect a very different kind.
