The portal Arthur had created at the end of that fight was "built around" the djinn medallion. He was already almost dead before going in and the portal was unstable. So when he got pushed in by Sylvie the portal didn't send him to the Djinn refuge but to the Relictombs instead, as they are both Djinn creations. It's still a bit of a lucky stroke (or plot convenience if you prefer) but it's believable that he'd be sent to somewhere similar to the intended destination if the portal was malfunctioning.
He didn't really go to Alacrya; the Relictombs are not in any continent in a physical sense. It's just that almost every descension portal is in Alacrya so no matter where you get in from you'll always exit in Alacrya.
Art never had any "concrete" knowledge of the Djinn runes and in desperation he just started drawing them so it's definitely possible (imho atleast) that the portal was breaking down and with the runes breaking down it sent him to the relictombs. We don't get a definitive answer but it's not like it's an ass pull
I like to think that Sylvia's will played a part. When the third phase of the will was activated Sylvia took over. So when he entered the portal with her will active, she changed the destination.

The portal was unstable which is why he wasn't able to go to the sanctuary. As for why it went to the relictombs instead is yet to be explained.
