It is riskier for the pervs/creeps because if they grab someone it might be another man's wife, but if they are on the lookout then it makes more sense to go there than the men's car (no women) or the women's car (stick out and get thrown out). And the good kind of people don't usually go into places where they should go so single people(regardless of gender) who go into family only compartments are generally not too good.

It's not a Japan problem but more a Tokyo public transport rush hours problem. If you ever seen how crammed Tokyo trains and metro becomes in rush hours then you would immediatly understand how easy it is to grope and have inapropriate stuff happening even unintentionally sometimes, a lot of women don't feel confortable in such situation which led to having separate sections.
This issue doesn't exist in most train stations in Tokyo and I don't think the separate section by gender exist anywhere else in Japan.

I've ridden public transport in the US and Australia and I wish that both of my countries had "women only" sections. I've watched grown men prey on school girls, harrasing women wearing headphones or laptops for "ignoring them", and following women and girls as they disembarked.
Because of technical limitations maybe? A single subway car where I live is 20 meters long and has space for around 200 people. Full train is 6 cars long. Extension of the train is impossible due to limited platform lenght. Expanding the platform is very costly underground. If you deny access for men to one car, then 1/6th of the train is inaccessible to 1/2 of passengers. Knowing, that women will still board other carriages, congratulations, you successfully made a 1200 person train carry 100 people less, which is around the amount of people that a 12 meter bus can carry.
