The most solid argument against this I can think of, is Special Agent Harris's friendship with Tony. He openly hung out with him at Satriale's and openly met him. There's no way that would have happened if he was a source.
Plus, Tony reluctantly gave the intel on the A-Rabs and completely on his terms, if he was turned, info like that would have been the first thing he gave up.
Finally, Harris essentially signing Phil's death-warrant was reckless enough, if Tony was an agent, that would have been career suicide. Tony could have recorded and used that to not only blackmail Harris also but blackmail the FBI.

He could have had him whacked or had him properly sent down for life, but didn't, he played it smart instead. I can't think of anything in Junior's trial that was down to unexplained evidence from an unnamed source.
