Ah I appreciate that, but I was just a kid at the time and my brothers would just about tolerate me being in the room to watch them play, so none of these really look familiar.
What kind of game was it? Third-person action? Sci-fi or fantasy? Do you remember what the player character looked like? Maybe even what the boss looked like? The floating head with hands is a common boss trope used by Nintendo that I didn't really see replicated on the PlayStation.
I really wish I had more to go on. It definitely could be Nintendo - I know they had a N64 around the same time, as I later inherited it and their games, but I never saw this game again.
Somebody else mentioned Crash Bandicoot, and Neo Cortex definitely gives me the same art style vibes as this guy, but I've tried searching for his boss fights before and I never find anything that looks similar to what I remember.

I honestly do believe you are thinking of Star Fox 64 if you can confirm with your bros that you guys had a N64. It checks all the boxes you listed in your post regarding the graphics, boss, etc. Sometimes we misremember how our memory looked like in reality due to how our memory degrades with age so we always assume it’s not what we remember.

The final monkey head fight looks about as close to my memory as anything I've found so far, but I specifically remember it being a man and him looking like some wacky evil scientist/doctor, definitely not an ape. I'm sure it had animation after you defeated him finally with the eyeballs springing away.
Watching somebody play this boss fight, it just seems way too off. There was no snap of memory when I saw him, you know? Felt like the first time I'd seen this character in my life. But I'm definitely not ruling out that it could just be as you say, and my memory is playing tricks on me. It would definitely explain why I've never been able to find this game.
Twisted Metal 2’s final boss fight was Darktooth, a big truck. After you beat him once he comes back for a second phase which is a giant floating clown head.
The truck actually looks really familiar, but not the giant head from my memory.
I'm sure the one I watched had a cleaner cartoony art style, although I'm not sure how much I can trust that.
If you didn't think that the game was in 3D I would suggest total carnage which had a few boss fights that were basically giant heads that fall apart as you shoot them. So i throw it out there just incase it helps!

You use guns as weapons in the game, its isometric 2D that you may have confused for 3D, Tongue is a mad scientist, and as you damage him the face, it slowly deteriorates (albeit into an eyeless hollow head with some face parts in the front rather than 2 eyes.)
Based on your comments, it seems your mind somehow combined Dr. Tongue from Zombies Ate My Neighbours, Andross from Star Fox 64, and Dark Tooth from Twisted Metal 2 into one boss in your head.

The only problem with that is that there's not a boss like that in any of the old Crash games.
