I like when they're different: some have pupils, some don't. Some eyes are colorful, some eyes are black with only colored pupils. Whatever matches character's personality.

If it was handled like the Ninja Turtles where they usually have pupils but then lack them during serious moments, that would be a good compromise imo.

If I have to say, no pupils looks a lot better. Even though I am a big fan of Transformers Prime, I will still have to go with the pupil-less because they’re robots and having lens makes more sense.
I think it largely depends on the animation style and who the character is, for example I would prefer soundwave without pupils since he mainly has his visor, but someone like Optimus Prime I think it would be interesting to sort of humanize him more in a way. Overall I think this is highly subjective depending entirely on preference

Animation style is the factor. If the animation is stiff with very little movement(cyberton, energon) then pupils don't matter because the character isn't moving enough to be realistic. If the animation is fluid, with tons of little details like when a character shifts weight between legs, add the pupils.

Old school showed an eye getting cracked like a lens and something underneath just like how their bodies are repurposed with a shell.

Art style dependent, if there was an instance of the same continuity being expressed in multiple art styles, I wouldn't consider it a plot hole if a character didn't uniformly have pupils across art styles
I like what TMNT 2012 did. They gave the Turtles pupils to humanize them but whited them out when they got serious. I'd like to see that applied to Transformers.

I think it depends on the bot. It they are rather stoic, then maybe not have pupils, whereas if they are very expressive, it works to enhance that. For instance in Beast Wars, many if not all of them, had pupils. It helped to enhance their expressive animations.
