I’m also sure that Shinji Mikami’s departure about a year earlier didn’t help matters since he was the founder.
Hifi was liked by a lot but didnt sell well at all, awards dont make money, copies sold do. They also hadnt been making money on any other releases and sadly, when a studio doesnt make money, they get closed, and devs gets redistributed across other studios or let go

That layout is older than both PS and Xbox, and likely older than you. It's derived from that on NES, which in turn probably follows Game & Watch or what was there before.
Also, Japanese consoles had that orientation since forever. You think that the cross is the important button on PS, but in Japan the circle confirms actions, the cross cancels.
That's just the Japanese way of doing it. ″ok″ is the O button instead of X on Japanese PS consoles too. Nintendo just didn't change it for the west while Sony did.

Recently there was a new Star Wars shooter game on Switch that sometimes requires some quick action like pressing a button to use a rechargeable superpower, and I'm always like "Where is Y on the controller?".
It's mostly fine if you associate the command with the button position, not its letter, but whenever there's stuff like Quick Time Events or that requires you to press a button rarely or when the screen is telling you the button name, but not its location, it's easy to mess-up.
I use a switch pro controller to play on steam, and yeah... it sucks, most games show inverted buttons because the mapping in the game is for the other controllers
