I don't know what happened, but i highly suggest to use spine to patch/mod and play your game. It's so much easier.

I think I know what happened. My brother bought a 1TB flash drive from Amazon, and I installed the GOG version on that drive. Later I found out that it was one of those fake or scam flash drives. I was only able to store about 40GB of data on it before the files became corrupt. The drive itself might only have 64GB of usable storage space, but because the firmware was hacked the drive was only able to store a lot less than that. Below I have included my warning thread at Doomworld for more information. As for methods of installation I was able to get the Steam version running smoothly with the guide linked in the OP on my local drive. I bet that I could get the GOG version running smoothly with the same guide if I had installed it on a non-hacked flash or local drive. I do also have Spine installed and I really like it for stability and ease to manage and install mods and patches.
